Adds settle time and tracking error hooks so Alex can use tolerances matched to its arm controller without duplicating the test.

* More WIP to get AlexMujocoFlatGroundWalkingTrack equivalent working, but seems to drift a fair bit * Setup the MujocoSimulationParameters to be settable from the high level class, played with tuning the soleref parameter * Do a more thorough integration with IHMC idioms like Tools classes and ReadOnly/Basics interfaces --------- Co-authored-by: James Foster <jfoster@ihmc.org>
